Green/white/red from stator plate, it says on the side of cdi. Check your Haynes manual for more info.

Check voltage out put to regulator (A/C voltage) battery should be getting 14.5 volts D/C if it's charging ok.

There's nothing wrong with the crank, there all like that on 125/180cc Piaggio engines, just fit the variator with the supplied spacer. A well set...
PM tuning pm 55 is very good on a 172cc, forget the Malossi mhr pipe !
Sure is, it's the spring that hold's engine up, silent block is just a vibration damper.
The Malossi mhr pipe is too extreme for a 125cc, the std pipe would work far better than the mhr, it relies on high rpm's and fully tuned engines.
